Last December 2019, 3 Officials from different DepEd sectors filled a complaint against Bayubay for mismanagement of funds.

Some of the complaints are the purchase of overpriced learning materials that amounted to P13,224,842, and participants of training carried out, which should be free, were asked to pay a registration fee of P2,000 totalling to the amounting of P7,242,000. And also spending the government funds procurement for the Information Education and Communication (IEC) materials including training package amounting to P14,839,608.

Bayubay was said to have insulted Cuyunons in a virtual meeting. Others also complained that she led a luxurious lifestyle in the office by buying electric-powered appliances using government funds.

The investigation of the Commission on Audit resulted in confirming these allegations, thus resulting in the suspension.

Currently, the investigation is still ongoing.
